To understand reimbursements in YNAB, you need to understand the three foundational concepts.
1) Create a category group for reimbursements and a new reimbursement category for each type.
2) Learn how to do "split" transactions so that you can categorize spending to different places.
3) Remember to always budget the inflow from a reimbursement directly to the reimbursement category and not as "inflow to be budgeted."

Once you have these three steps down, you'll be able to handle just about any reimbursement situation in YNAB.
