The RPCS3 Emulator updates on March 27th somehow broke the steam deck controller in gaming mode.
Here is Fixe:
Go to Steam Deck Desktop mode open standalone RPCS3 Appimage configuration Pads Under Play1 change Handlers to Evdev then under devices it should show Microsoft Xbox 360 Pad 0 click save. that's all
Now, the controller will work in both desktop mode & gaming mode.
