Coyotes choose den sites that are around bushy areas, rocky outcrops, and inside of tree stumps. They primarily use their den for rearing pups, but will also use them to get out of the weather, and to hide from other predators.

Coyotes are versatile and adaptive, they will use multiple den sites throughout the year, when they need to move their pups or flee an area over territorial disputes.
If you come across a coyote den, do not disturb the den. It is good information to have, so you know to avoid the area, however, if you observe, do it from a distance!
